I remember playing whackamole around this issue, having a similar
integrated graphics card on
ASUS M4A78T-E:

gnulem-107-~> lspci | grep VGA
01:05.0 VGA compatible controller: ATI Technologies Inc Radeon HD 3300 Graphics

In my case, doing what was suggested in the message, ended up wasting
more memory than the 64M claimed in the message -- I vaguely recall it
prevented me from using the onboard memory on the graphics card and
forced me to use shared memory. So I went back to letting it output
this stupid message:

Initializing CPU#0
Checking aperture...
No AGP bridge found
Node 0: aperture @ 20000000 size 32 MB
Aperture pointing to e820 RAM. Ignoring.
Your BIOS doesn't leave a aperture memory hole
Please enable the IOMMU option in the BIOS setup
