Hmmm, that's a big delay. 
If it only happens when you connect or disconnect an application then it
should not worry you. Jackd is not "connection safe" in the sense that
connecting and disconnecting from the graph can cause xruns or delays. 

Which app are you connecting/disconnecting? Does it work in normal
conditions? (ie: without connect/disconnect activity).
